After installing the latest version I still run into issues, with the spotlight the keyboard isn't impacted by tweaks. Furthermore, tweaks such as laetus or taptickeys don't work as expected in system apps but in user apps they work as expected. Possibly an issue with the tweaks or with injection into the keyboard??

So, I have Laetus installed (this is an example tweak) my aim for using the tweak is to have a fully OLED keyboard. In an app like instagram the truly OLED keyboard is shown, whereas in a system app e.g. phone or settings the keycaps are still that of vanilla iOS. In terms of spotlight, laetus isn't applied at all, snowboard works in the siri suggestions area though. I have applied injection to every com.apple.xxxx app I've been able to

Yes, did a fresh uninstall, erase all contents, rebootstrap with latest version, enabled all apps, tried rebuilding and reinjecting too

How can I easily reproduce the issue?

Freshly install bootstrap, install only laetus, inject bootstrap into the desired apps, spotlight included, not with all the com.apple.xxx at this stage, you'll find the 'true black theme' isn't applied, it stops being applied in both system registered apps and user apps, tried rebuilding the apps, rebooting, userspace reboot etc. But when you inject into all com.apple.xxx apps, it is applied everywhere, but in the spotlight the keyboard is weird (assuming it's the tweak here)

this might be an issue with the tweak itself. I'm more concerned about the issue you mentioned where certain tweaks only work in third-party apps but not in the injected system apps.
